They're one of the most common places for a metal roof to leak, because they cover a joint rather than a solid sheet and take the full force of water running down the roof.
Over time flashings can lift, rust through, lose their sealant or work loose at the fixings. Water then runs behind them and into the wall or ceiling, often showing up as a stain well away from the junction itself.
